I'm thinking the BEST place to put style changes is in the extra.css file because it keeps customization totally separate from the original theme. This even includes changes that can be done inside the "xb_" Style Properties so you can remember what you changed.

Is this a correct way to think or is there a cleaner way?

First and foremost make sure you're putting any edits you do inside a child style.

So your setup should be:

XenBase
- Fusion Gamer(child of XenBase)
- Your custom style(child of Fusion Gamer)

This allows for easy upgrades. Next yes putting things in extra.css would make for easy upgrades.
